Since the initial form, Budoka Gardener, is not a Legendary Creature, he cannot be used as a Commander. Sorry.

This is correct. However, you may be able to convince people to let you run Budoka Gardener as a general. Since the gardener is land-themed anyways, try putting Azusa, Lost but Seeking in the deck and then ask if you can use the gardener instead of Azusa as the general. I think most people would rather put up with the gardener.

This is very important.

On MODO you can't. In paper, it's probably not going to be that hard a sell to playgroup. It's not an overly powerful card.

Assuming that players do let you use it as your commander - lets answer the rest of your post.

You use it just like any other commander - when you cast it from the command zone, you do it as you would normally. It comes into play unflipped (like any card does unless noted otherwise), and it's the regular, non-legendary creature. It is however, still your commander, so you still deal general/commander damage with it.

When you manage to flip it, it will flip into Dokai, Weaver of Life as normal -- it's still your commander, it's still the same creature, and there isn't any separate total for general/commander damage, it's the same as when dealt by the Gardener.

And yes, you play it for 2 mana (but note that it is not flipped.) + the commander tax for playing it over as appropriate.
