This was an attempt to make a Ninja deck with what little Ninjas there are, and it eventually turned into an unblockable/infiltration deck as well. I was just really in love with the Ninjutsu mechanic and this was the best I could come up with (without dipping into the unblockable Horsemanship guys from Portal who are good, but expensive).

General:
Sygg, River Cutthroat

Our Shinobi:
Baleful Strix
Clone
Dimir Cutpurse
Dimir Infiltrator
Higure, the Still Wind
Ink-Eyes, Servant of Oni
Inkfathom Infiltrator
Invisible Stalker
Kiku, Night's Flower
Master Thief
Mistblade Shinobi
Nekrataal
Neurok Invisimancer
Ninja of the Deep Hours
Okiba-Gang Shinobi
Phage the Untouchable
Phantom Warrior
Phyrexian Metamorph
Sakashima's Student
Shadowmage Infiltrator
Shapesharer
Silent-Blade Oni
Skullsnatcher
Tandem Lookout
Thalakos Deceiver
Thalakos Seer
Throat Slitter
Vela the Night-Clad
Walker of Secret Ways
Wonder

Ninja Toys:
Helm of Kaldra
Lightning Greaves
Mask of Riddles
Sai of the Shinobi
Sensei's Divining Top
Sol Ring
Swiftfoot Boots
Sword of Feast and Famine
Sword of Fire and Ice
Sword of War and Peace
Sword of Vengeance
Thran Dynamo
Umezawa's Jitte
Whispersilk Cloak

Special Techniques:
Bitterblossom
Coastal Piracy
Larceny
Sleeper's Robe

Capsize
Darkness
Evacuation
Shadow Rift
Tragic Slip

Blatant Thievery
Bribery
Damnation
Demonic Tutor
Decree of Pain
Distortion Strike
Rite of Replication
Stolen Goods

Villages To Protect:
Bojuka Bog
Cavern of Souls
Creeping Tar Pit
Darkslick Shores
Darkwater Catacombs
Dimir Aqueduct
Dreadship Reef
Drowned Catacomb
9 Island
Jwar Isle Refuge
Minamo, School at Water's Edge
Mutavault
Reliquary Tower
River of Tears
Salt Marsh
Sunken Ruins
8 Swamp
Tainted Isle
Temple of the False God
Underground River
Underground Sea
Urborg, Tomb of Yawgmoth
Watery Grave

I wanna stay as on theme as I can with this deck, though I feel this deck might be in need of a few things (some more removal, spot or field wiping, and maybe a tutor or two). Any help/comments are appreciated.

A friend of mine has a ninja deck. He uses equipment to give his creatures first strike. You can ninjitsu after first strike damage has resolved and also resolve normal damage. He also uses ornithopter as a ninjitsu enabler because you can replay him without paying mana.

Trailblazer's Boots pretty much always grant unblockability in EDH.

Also why all the Samurai? They're not particularly strong and don't really fit the Ninja theme.

Then a guess a few cards like Sword of Vengeance, Helm of Kaldra, and Viridian Claw might not be bad inclusions. That's a good idea. :D

Yeah, I know they're not Ninjas, but I wasn't quite sure what to add to stay in the Ninja flavor in these colors without getting too far off when making it. Now that I think of it, I could just throw in Assassins (Royal Assassin, Garza's Assassin, Kiku, Night's Flower, Silent Assassin, Stalking Assassin) in place of the Samurai and they'd be contributing far more.

And Trailblazer's Boots is a good suggestion. Thanks!

Sakashima The Impostor, is amazing as it is fun to play and very flavorful for this deck, also, Keiga, The Tide Star can be very useful, is a big blue flyer that will punish one of your oponents upon dying.

Kira, Great Glass-Spinner is an amazing way to protect your creatures and is also a flyer.

I had a similar problem when faced with trying to make a samurai deck... remember that cards with the Changeling mechanic count as Ninjas! :)

Your unblockable guys (but not your ninjas, sadly) could do with a Quietus Spike

I don't always necro deck threads I didn't start, but when I do, I prefer wicked-awesome decks that should have a Planechase 2012 update.

Well, I was about to suggest Tormented Soul, which happens to be in Planechase 2012. It seems Night of the Ninja has some awesome new stuff for that deck. Silent-Blade Oni, Vela the Night-Clad, Baleful Strix, Sakashima's Student, and Sai of the Shinobi all could fit in there. I suppose it's up to you to decide if it's worth your dosh or not. You seem to own the rest of what's in it.

2/5/2013 - M13, RTR, GTC Update:

-Artful Dodge
-Deep-Sea Kraken
-Mutavault
-Ronin Warclub
-Rootwater Depths
-Royal Assassin
-Somnophore
-Wrexial, the Risen Deep
-Zhuge Jin, Wu Strategist

+Baleful Strix
+Demonic Tutor
+Rogue's Passage
+Sai of the Shinobi
+Sakashima's Student
+Sensei's Divining Top
+Silent-Blade Oni
+Temple of the False God
+Vela the Night-Clad

And I've finally updated one of my favorite decklists of all time. This deck is still a hell of a ride to use. The Planechase 2012 deck is one of the best things that could have possibly happened to Ninjas. I mean, Baleful Strix should just be named "Card Advantage" and the effect should be "Draw cards, you know you want to."

Vela is a great mass creature enabler for not being blocked, Rogue's Passage is a great land option when you don't have any spells to help you do your dirty unblockable work, Sai is strictly better and cheaper than Ronin Warclub, and the new Ninjas (Sakashima's Student & Silent-Blade Oni) are freaking amazing.

I hope you guys like this update, and I can't wait to give this a whirl on MOTO.

I very much like!

Have you considered any of the other Dimir cards from GTC? I'm thinking Hands of Binding, Stolen Identity and others. Or is Cipher too anti-synergetistic with Ninjutsu?

Also, Deathcult Rogue seems okay, though perhaps too expensive, and without enough impact.
